Why text gets broken up
PDFs store text line by line, as it looks on the page, so copying one puts a hard line break at the end of every line. Older emails do something similar. The "keep paragraphs" option fixes this by joining single line breaks and leaving the blank lines between paragraphs in place.
Stripping HTML tags
The HTML option removes tags and keeps the readable text. Scripts, styles and comments go completely, and special codes such as & turn back into normal characters. Line breaks are kept where paragraphs and list items ended. It's handy when you've copied page source and just want the words. Nothing in your HTML runs.

Leave "Keep paragraphs" selected. Single line breaks are joined, and blank lines between paragraphs remain.
